Wandering Son, Tiger & Bunny, Yu Yu Hakusho, Kara no Kyoukai, Gankutsuou, Utena, Rose of Versailles, Moyashimon... And I'm going to stop now, I don't have all day.

Paradise Kiss too.

Should I take that as a rec list?

Honestly, I wasn't really happy with how Fire Emblem was handled. Most of his development was in the movie and the drama CDs.

I don't remember a queer character in Yu Yu Hakusho, but it's been so long since I read it that I hardly remember anything about it. I haven't seen any of the others except Gankutsuou.

The author of YYH also has another series called Hunter x Hunter that has gender ambiguous characters in it too. He's married to the author of Sailor Moon which has lesbians.

There were three gay guys in Yu Yu Hakusho. The first one was a creepy guy lusting after one of the main characters, the other two were Sensui and Itsuki, one of the msin villain and his boyfriend.

Wandering Son is a slice-of-life middle school drama. It is very quiet and subdued, and moves too slowly for my taste, but as far as trans stuff goes, it's not too bad.

(I am ridiculous picky about trans fiction.)

I /think/ the Trans* character is the chick who was raped by her father until she poured acid over half her body so he'd lose interest in her. I say "her" because she does become a woman again at the end, when she hooks up with Hiei.

na

I don't think she ever really considered herself male though. I think the reasoning for disguising herself was kind of vague in the manga, but it seemed like she did it because it just made things easier for her and she didn't really think it was a big deal to reveal herself as a woman at the tournament

Genkaku Picasso has a trans character's coming out story, treated pretty respectfully. She's more of a background/supporting character after her starring chapters, but it's a pretty short manga and she gets as much focus as anyone else does after their starring role.

There's also a few yuri manga out there that are more realistic takes on lesbian relationships than you'd expect -- Girl Friends, for instance, is a fun story of two teenage girls living ordinary lives while slowly falling for each other, while Rica 'tte Kanji is a more-or-less autobiographical story by a lesbian author.
