It doesn't. The Chantry says not a word about homosexuality, and several characters who have positions of some influence in it are canonically queer. There are areas of the setting that are more or less tolerant of homosexuality, but the variance is along lines of national culture, not religion.

Homophobia being part of Chantry doctrine is incredibly popular fanon, but that's based on the expected attitudes of the RL Catholic church (on which the Chantry is partly thematically based) rather than what's actually canon for the game setting.
