Not the OP and I haven't seen the Futurama episode in question, but I'd say the reaction to flag-burning is dependant on how symbolic the flag is to the national concious.

For example, my country used to be occupied and all national symbols, especially the flag (and its colours), were forbidden. It was a death sentence to even have one in your house. When we regained our independence the flag was heavily featured as a symbol of our national unity. So, to us, burning our flag means you're taking a dump on all of us. So yeah, we get pissed.

If you've never had to fight for the right to even own your flag, much less display it publicly, then yes, it might seem like an over-reaction.
