I don't think the bow had anything to do with their respective ranks, or that it indicated subservience on Eomer's part (or that anyone there would think it did.) It was just a gesture of respect that he chose to extend to a fellow warrior, monarch and friend while he was in Aragorn's kingdom, at Aragorn's coronation.

I wouldn't be particularly surprised if Aragorn returned the courtesy when he visited Meduseld, either. They'd each seen what the other was made of, and both knew they were equals; I don't think either one of them would require a strict adherence to protocol to continually remind each other and everyone else of it.

Thanks to you and other commenters, I feel much less offended for Eomer now. *all better*
