Eh, she was looking directly towards Coulson and sounds distressed so a lot of us believe Skye was referring to Coulson and just went with it being her biological father when he responded.

But she has never referred to Coulson as "Dad" before. Would she suddenly do so when her real Dad is in front of her? Isn't it more likely that she sees her Dad about to kill Coulson and she uses the magic word to make him stop?
