Depends on the game. I can't do first-person with a gamepad because I get stupidly annoyed about controlling the camera and point space with my thumb, so I will always opt for mouse/keyboard if I have a choice (although you do move more nicely with a control stick).

But for something that's a platformer, or action in third-person, I'd much rather have a controller. These games are not impossible to play on mouse/keyboard, but they are certainly less comfortable and intuitive for me. Just give me a good d-pad, or reliable analog, and I'm swell.
