I'm not offended by it, but isn't it a bit clashy with the lighter tone of her new series?

Variant covers don't have to match the tone of the series. They are also more expensive and generally not shelved with the regular covers.

That really depends on the store. Some stores keep them separate, some even keep them under the counter on request only, others just put them out and let the nerds fight it out with the regular customers. It still wasn't appropriate for the current run though, and frankly, isn't everyone just sick of the Killing Joke anyway? It is a lazy reference, almost on Big Bang Theory level lazy.
