Pokemon is a game in which you go around beating up animals, capturing them, and force them to fight others. It's good from a gameplay set up, but it's pretty much impossible to justify morally. Having a game that repeatedly hammers the issue like black and white did calls attention to that moral issue in a way that the game is unable to accurately deal with.

I guess it depends on the approach you take to Pokemon biology. I never actually considered them animals - I think I always assumed they were in a separate clade from animals, plants, or anything else we're familiar with, even before I knew what that meant. They don't seem to experience pain or long-term physical damage the way Earth life does. It's fiction, so I willingly suspend my disbelief to basically say they can fight very dramatically without (in most cases) really endangering their lives. After all, it's canon that they often seem to enjoy it.

So, no, I don't agree that the game is unable to accurately deal with the issue in Black and White. In fact I think it deals with it pretty well.

The problem with BW wasn't that they handled the issue at all, it was that they didn't handle it well. Plasma begin to raise some interesting points about the morality of what Pokémon Trainers do and let's face it, realistically, they had some very interesting points.

But they decided that after all the interesting stuff with morality, Plasma's actual goal wasn't Pokémon liberation at all, and it was really a front for Ghetsis' world domination ambition, which wasn't anywhere near as interesting.

If they were going to run the 'is this really what's right for Pokémon?' storyline, they should've either seen it through to the end and not have had Plasma be a front, or they should've handled such an idea a lot sooner. It's an interesting idea for a plot, it's just too little too late to have attempted it in gen 5, when that's such a long time after the games have gotten going.
