Wouldn't it be insanely dark? If Dumbledore is still working on Riddle's case, that would mean that he's keeping Harry around as bait, and this time there isn't the excuse of Horcruxes/immortality and insane magical powers to make Harry's cooperation make more sense...

Possibly. That would be something that the writer would have work with. I'm sure there could be some flexibility in how they pull it off but it would take thought and planning.
