Ah okay that makes sense.

Since Loki's usually the villain, if the writer wants to portray him as the victim then they need someone else to be the villain. And going off The Avengers, Fury's the most probable candidate for that (given that he's in charge of SHIELD).

But...yeah...it seems to be that the writers are just using him to whump Loki rather than have any real antipathy for Fury himself. They just need someone else to shoulder the blame.
