In terms of the story, he was also meant to be a lesson on tolerance and not dismissing people.
If you notice, no one in the film really LIKES Jar Jar (Padmé and Obi-Wan in particular seem to hold low opinions of him), and yet, they never would have been able to free Naboo without him. If he hadn't told the queen about the Gungan army and then gone to find them for her, they never would have been able to work together to bring down the trade federation.
Jar Jar IS meant to be somewhat annoying -- to show why the adults disdain him -- it's just that people were supposed to realize why it is wrong to, because you may end up having to rely on someone you think you're better than. It's a lesson in humility and not dismissing people.
