Oh please. She was the only one with a gun/weapon in that warehouse and she knew it.

After the first shot to his shoulder there wasn't a need for anymore.

Unless you're arguing that she was justified in killing by the entire situation being dangerous, to which Matt should have leeway to murder everyone he comes across in a fight too. Which is not a thing that he does. He even spares the dude he tosses in the dumpster, even though the guy knows about Claire.

She killed him because 1) Wesley told her either she played her part and 'worked for Fisk' or they were going to kill Urich, Matt, Foggy, everybody she ever loved before finally killing Karen. This was Fisk's M.O. to that point, it wasn't an empty threat and Karen knew it. Wesley was the one who fucked up really badly by underestimating Karen completely, as 2) it wasn't the first time she shot someone.

Taking that into consideration, Karen has already been down the road (that you can't come back from) where you decide to take a life. Dream!Fisk told her it gets easier, and she's dealing with the fallout through the end of the series because it looks like he's right. Matt, otoh, does go down that road where he wants to kill Fisk, and he realises his mistake, but eventually when given the choice to kill Fisk in the alley, he doesn't. It's a choice. They each made their choices.

At this point in the series, Karen is making Punisher-level choices by being judge, jury, and executioner. I suspect the one who is going to pay for that will be Matt and Foggy.
