As someone whose only exposure to Samus is from the Super Smash Bros games and a few articles written about her, can anyone tell me why Samus's portrayal in Other M is so awful? I know I'm opening up a can of worms here, but I was always under the impression that she had very little characterization pre-Other M, so I'm not quite sure why her Other M portrayal can "contradict" previous games. I realize this is a case of YMMV, but I don't see why her being deferential and submissive towards this one guy (Adam?) "ruins" her character, especially if he took a father-like role in her life. She can still be a badass, just with a more complex personality. I do realize I'm coming at this from the perspective of someone who has little attachment to Samus, however.

And to the OP, don't feel bad! It's not like this is the first unhealthy ship in a fandom.

Well, for one, this "father-like role" is practically non-existent in the game, the story is terribly written and despite how little canon there was before they still manage to go against it. I recommend this essay:

http://moonbase.rydia.net/mental/blog/gaming/metroid-other-m-the-elephant/article.html

It's a long read, but it gives some good insight into the whole thing, like how the authorization is badly done, how Adam at no point acts fatherly at all, how her break down doesn't make sense - the monster that makes her break down? She's fought against it 2-3 times before and was totally fine then - and how unhealthy their relationship is.

Now, I fully agree that liking an unhealthy ship is A-OK! Buuut judging by the OP:s posts in the thread they're in deep denial about it being anything but slightly messed up.
