You'd think that, but even the most socially inept person in the world would be able to figure their way out of these fanfic situations.

Unless you are Sherlock holmes, most fanfic character should be able to communicate like normal humans

Yeah but fanfiction should conform with canon behavior. Characters who, in canon, can communicate well enough to run dangerous missions and navigate complex social situations, should not lose those abilities in fic.

Yeah, I only like misunderstanding fanfics when there's a good reason they can't just talk -- like if someone doesn't even understand his own motivations and therefore can't explain why s/he did a shitty thing, or they need to keep something secret for an important reason.

My most hated of these is: A sees their love interest B being friendly and affectionate towards an attractive person. THEY MUST BE DATING! Cue A seething/angsting/being super jealous because they jump to conclusions and only finds out way later that B is not with the attractive person because it turns out they're siblings/just friends/different orientations! But not before they spent all that time being miserable. I hate that type of misunderstanding.

I don't mind that scenario, if and only if the following things are true:

1) The thing that A sees is something at least kind of out of the ordinary and not just, like, someone talking to another human being
2) A doesn't get super jealous, but just backs off and assumes that B is not interested and maybe gets kind of sad and puppy-dog-ish
3) The confusion is quickly cleared up and everyone involved approaches the problem like a sensible, empathetic human being

I wouldn't mind those scenarios with those caveats either, but the thing is that your 3rd point rarely happens because apparently we need cheap melodrama for A to ANGST and JUMP TO CONCLUSIONS and BE MISERABLY JEALOUS (I've encountered this so often in manga that I just automatically recoil when it happens now, even if it's handled maturely).
