The current run of IDW's Transformers comics has this. I'm still carving my way through the early beginning, so I can't pinpoint exactly where those themes start to get strong, But I think you could start with the "Robots in Disguise" books leading up to and after the Dark Cybertron arc.

Basically, the Decepticon's also are/were the rebellion formed as a movement for equality in a world where robots were forced to be limited to their "function", and rather very many oppressed classes from it. "You are being deceived" being their slogan. Of course, if you are aware of any TF canons, you know that Megatron goes off the rails as a villain, so this is very much a movement gone wrong at the expense of a fuckton chunkmillions of lives including other species.

It can be sort of trouble gathering all right issues though, so I'm also going to recommend the standalone mini, "Last Stand of the Wreckers". You don't have to know your TF lore, and you can jump right into this. This one's from the Autobots side of a merc-like task force called The Wreckers. Emphasis on merc-like.
