Everytime the government in real life does something dumb that costs lives, the result is never to back off an apologize but double down and use the outrage to do it harder on the grounds that "giving up" betrays the dead and they must not have died for nothing. It makes much more sense that the Alliance would double down too, and send more operatives after the Serenity crew, possibly even using the outrage as a mandate to clear out the smugglers and black marketeers too. I mean they already know exactly where those bases are, the operative from the movie is easily able to find them. The whole Mal-led-a-reiver-fleet-into-our-ships thing is exactly the sort of stunt that plays into a support-our-troops sentiment.
Mal made things worse by exposing Miranda and probably gave the Alliance exactly what it needed to do it again. A scapegoat and a sense of moral outrage to be harnessed. Mal took the sky from everybody, sure as eggs.
