I feel like you're ignoring an awful lot here.

Senior is/was absolutely neglectful. But criminal? Tony may have thought him a conman, but Senior refuted that (and, yeah, he could have been lying, but it could be entirely possible he stays within the bounds of the law while still having shady connections). And, to be honest, though I love the team, they could all be called criminals. They have all done things that they could be convicted for - hacking, tampering with evidence, obstruction of justice, murder, kidnapping, aiding and abetting, and more. I'm not sure about the abusive, either - maybe a case could be made for emotional abuse, but I don't see it (and honestly Gibbs would rank higher on the emotionally abusive scale). But, yeah, McGee shouldn't have done that with the laptop. And they probably shouldn't push Tony, but Tony actually seems to want to have a good relationship with his dad, he just doesn't really seem to know how to do it.
