I honestly can't really think of anything outside of the casts of Final Fantasies 6 and 7.

While gender is probably the least important factor in their stories (or from what I remember, it's been years), having Terra and Celes (who are arguably the main characters in the game, no matter what hogwash Squenix tries to sell people, though Terra is the more cited/used one in outside media) be men would take something away from it.

Final Fantasy 7 one where I'm so used to the characters the way they are, I'm not sure I'd be 100% okay with a genderswap solely out of nostalgia. But to be fair, you could theoretically change the sexes of everyone in the story to the opposite and it wouldn't affect much in the game anyhow (except for the whole angle with Vincent, Lucretia, and Hojo, but no one gives a shit about Dirge of Cerberus lol).
