Some genderswap fics that turn a slash ship het may genuinely be because the writer wants to explore how having female changes things. That would however presume that the canon setting has some significant differences in the societal roles of males and females.
For example: Hobbit fic that has Bilbo as female. Tolikien-verse has some pretty strong, old-fashioned gender roles. Some of the fics I have seen of a female Bilbo is all about how the events of The Hobbit would be affected, with possible issues of gender roles in Hobbit society and also in Dwarven society as well, plus the resulting culture clash between the two.
However if the fic is not trying to play with gender roles, I am quicker to suspect a bit of homophobia going on than [intentional] self-insert. Like a lot of others here have said, reading fanfic is not always about inserting oneself into the scene. I read as an observer, I'm not in fic to imagine myself in one of the roles, because while I may be given insight into a character's thoughts, I am not that character.
