people who prefer hate ships gonna ship it across the fandoms no matter the context.

Eh, that's not what I personally saw going on in Burn Notice fandom to be honest. The people who shipped Michael with his various adversaries were otherwise all into shipping friends/partners/etc type couples. I remember one girl who wrote some prolific hate!fuck fic for Burn Notice was actually a Wincest shipper.

Well, Wincester brother argue quite a lot. I think people look for diferent things in their fandoms.
Might be all the fluffy feelings in Burn Notice - they're fluffy, all about family, loyal friends and good guys asking for help. So fics provide something that canon is lacking, namely hatesex. Or it might be random.
Crossover fics are often about writting about two hot characters. But canon evil dudes? Most likely due to chemistry/dynamic an author liked.
