Going through my major fandoms:
Baldur's Gate: Sarevok/Imoen - I once read a discussion about Bhaalspawn and incest that had David Gaider weigh in on it and the basic opinion was that two bhaalspawn with differeing mothers might not, on a genetic level, be siblings, with the only thing linking them being the divine taint.
I shipped these two in Throne of Bhaal, where Sarevok was changing his outlook (he canonically can change alignment as the result of certain dialogues), and after the end of the game where both of them have had the aforementioned taint removed and they are no longer bhaalspawn. So it's debatable how incestuous it counts as being, but I'm sure some fans will still say "Bhaalspawn are siblings! No exceptions!".
Dragonball Z: Goku/Gohan, Mirai Trunks/Mirai Bulma, Goku/Radditz - offhand those are the top ones I can think of.
Harry Potter: Weasleycest, with Fred/George the most common, a bit of Malfoycest, and one time I stumbled across a necrophilia Pottercest fic. More recently I read a fic where Harry was transported to a world where the child of James and Lily was a girl and ended up falling in love with her. It was handwaved away with something about their genetics not being exactly the same due to probabilities.
Lord of the Rings: Elladan/Elrohir, Thranduil/Legolas, Elrond/Elros, Maedhros/Maglor, Maedhris/Fingon, Fëanor/Fingolfin. One time I even found an Elrond/Arwen fic (it was all a Ring-induced bad dream though).
Final Fantasy VII: I don't think this fandom has much in the way of incest opportunities, to be honest.
Final Fantasy VIII: Laguna/Squall. Shipped that hard.
Transformers: Sideswipe/Sunstreaker was pretty popular so I read it a fair bit.
Doctor Who: Not much available here either?
SPN: It took me less than a month to start reading Wincest when I got into SPN.
The Hobbit: Fíli/Kíli happened, I tired of Thorin/Kíli fast though and wished there was more Thorin/Fíli instead. I still ship that in RP, plus my Silmaril characters consider themselves daughters of Fëanor yet that didn't stop Elenlossë marrying Maglor, or Kizár bonding with Anvari when he's related by adoption to her one way or another.
Dragon Age: The one place I feel gives a chance for incest is DA2, and I have read at least one Marian/Carver fic, possibly a Garrett/Bethany one somewhere along the line too.

I count adopted siblings if they grew up together, genetic family even if they haven't lived together, but I consider it more believable that they could fall in love,
A lot of my thoughts are based on how likely they have a Westermark effect - the higher the likelihood, the less believable I think it is, but that doesn't stop me from shipping them.
I ship parent/child pairings far less - if you look through my list above, it's uncommon with two examples being families that were separated for a long time, and another I mentioned was a bad dream.
I like a handwave towards it being messed up, but mostly fluffy and romantic otherwise. (Except in RP, where Elenlossë and Maglor wanted each other in Valinor, and Valandhir has made close-kin pairings a somewhat common thing amongst dwarves.)
