Boku to Kanojo no XXX is about a girl that's adorable, but has a horrible violent and rude personality and a guy that is just so meek. He has a crush on that brute of a girl and somehow they end up swapping bodies and so now she's the perfect guy's guy in his body and he's a sweet little lady in her body. Looks like it was discontinued, so I don't know if they ever swap back or where that goes.
And another loooooooong shot, Gokusen. It's like Great Teacher Onizuka, with a female teacher from a yakuza family whipping a class of hooligans into shape with her rough behavior. Pretty boy Shin becomes a sort of love interest. There's a manga, anime and Live action version. I hated the live action version, but apparently the romance vibes are more apparent there and it's the more popular version for the shippers.

The manga's great, though, and openly romantic towards the end. And very gender-subversive, too; the female teacher isn't conventionally attractive or particularly feminine, and the male student is frequently a damsel in distress and thinks she's basically the greatest person. I wouldn't really describe him as feminine, though, besides being a prettyboy. So it might not be what OP's looking for. But it's still a great manga in general.
