I would wonder, if it was a little village with a little population, why the groups stayed separate. Like, pretty soon you'd have everyone having babies with everyone else. Well, that, or inbreeding with lower IQs and rare genetic diseases popping up because they refused to mix.

Yeah, but there's a difference between interbreeding with somebody in the village across the hill, and somebody from another continent.
Have one of the characters be half-local half-something else, child of an itinerant peddler who settled down.
Really, if you had a few individuals in a different-racial-majority area, you'd probably have a lot of mixed-race kids and features "cropping up".
I feel like you're implying that across one hill you get people who look different racially, and that's not usually the case.
