Huh, you know, I think I've actually read some Kay/Jay fic! It was a looong time ago, but yeah there wasn't a lot of it.

Every now and again, I wonder if I should do my MiB3 Alternate story (J goes back to stop the bad guy, befriends young K and dies back there, which is why future K was so surly all the time, but then the end of the movie catches up with the beginning and things go differently.)

I think I read some K/J fic before the third movie came out. Maybe on the old yuletide site? Possibly older fic on ff.net.

Still, yeah, it was never a popular pairing and was always a smaller fandom. zgood luck finding fanworks to scratch that itch, OP.
