Spirited Away had the best atmosphere, I think, though the plot itself is kind of weird and it trails off at its "climax" and only becomes interesting again in the last two minutes when she goes back to the human world.

Princess Mononoke has the best plot, but it's also really "heavy" and I can't watch it often. It's not as fun, but objectively I feel it's probably the strongest in terms of plot/themes.

Honorable mention: Howl's Moving Castle, for being a good mix of great art style, fantasy story and coherent plot that's both fun and serious (at times)
