Issues similar to this was one of the reasons I never wrote a fanfiction that featured a character that is presented as male in canon as a male identifying intersex person who chromosome-wise was XX and essentially had "female genitals." (this was almost entirely based on an actual intersex condition which I researched) In my fic, he was raised as male and had puberty that masculinized him enough that he passed fairly well and didn't suffer very much from dysphoria. At one point he enters a relationship with a female character who my fic was a trans woman who had been on HRT for a while who had not yet gotten bottom surgery. At one point they would try having penetrative sex with the guy on the bottom and her penetrating him (this would be treated as something a bit out of the ordinary and not something done lightly)

I never got around to it partially because of the issues I was afraid I could run into even after research and also the fact the plot that was a backdrop to this relationship (because I didn't want to have this fic be just "Imagine *character* but if they were TRANS") was actually fairly complicated and long and I didn't have the time.
