I haven't watched in a long time, but weren't they on the rocks recently? Like, possibly getting back together but were separated?

Beckett wanted "time apart" at the beginning of the season because she wanted to protect him. Castle figured it out at the midway point and they are now working to take Locksat down together. To the general world they are faking being apart but really they aren't.
