Sometimes you shorten a name of someone you grow close to, even if you generally aren't one for nicknames or even give them a bizarre petname. And it can easily start with the desire to annoy or irritate and then grow to become something fond. It can and does happen in real life, so I don't really see the problem with in fic. Of course it can be done poorly or in an out of character manner. If there is a long canon with lots of character interaction and the characters are already close and they never call each other by nicknames/petnames, then yeah, that doesn't work if nicknames/petnames are all over a fic.
