This is an old one, but Buffy/Spike. Yeesh, talk about being careful what you wish for.

I kind of still ship Buffy/Spike, but hated the direction the writers took it in. Actually, the direction could have been interesting, if the writers had a better sense of nuance. But when you get the writers showing an abusive relationship and then publicly saying "no, this wasn't supposed to be about domestic violence" in response to online articles, maybe there's something wrong with your writing goggles.
