My condolences. I stopped watching Bones a few seasons in so I never got to that. That said, my canon-achieving ship is House/Cuddy and... same.

I think that was just the show in general getting terrible. It seems like most of the time when that one "will they/won't they" ship hooks up, the quality of the show nosedives. I assume because hooking them up happens after the writers run out of ideas.

It wasn't them getting together that bothered me. It was the suddenly forcing Bones into gender stereotypes she didn't fit, having her always be wrong and have to learn from Booth and Angela, and her changing but him not changing at all that ruined it for me.

Joel and Maggie on Northern Exposure. I spent most of the series wanting them to do it, and then they did, and it was... there's no other word for it... wrong. Just wrong.

I shipped House/Cuddy until it became canon and ruined both characters. I shipped Remus/Tonks before it became canon. I still like it, but I don't like how it was written in canon.

Naruto/Hinats my first ship that became canon and I honestly wasn't expecting it, but I was very pleased and I still ship them.

Max/Logan on 'Dark Angel' was canon, I guess. And I did still ship them, but with reservations? They tried to preserve the UST with a ridiculous "virus," and tried to give them competing love interests, and it was just...dumb.

I don't blame people for jumping ship.

Mulder/Scully, and HA, I tuned out during the seasons when it became canon but was handled in such a stupid, discombobulated way!

I did love their scenes together in the finale, though.

(I won't be watching the revival episodes because...I don't know what that is, but that's not the X-Files.)

Most of my ships are implied canon but not confirmed, unless the canon is specifically about the ship. A few are confirmed, and a few have been sunk. Yes, I generally still ship them. Sometimes I prefer to ship them with characterization from a particular point in canon before they were sunk (example: John/Vriska in Homestuck)

I've never stopped shipping a ship because it became canon, but I don't necessarily go along with or like the canonical treatment of the ship

it's just that if I don't like it, I ignore it

I liked Jack/Ianto possibilities in series 1 of Torchwood, but the way it played out in series 2 was underwhelming and then Children of Earth happened... Yeah.

Korra/Asami, granted it was at the end of the series so we didn't get to see if the writers would fuck it up, but I'll still be shipping it in the comics if they do them.

Shatterstar/Rictor, shipped them before they were an item and very much shipped them after they became one too.

Rick/Evie, while it was clear they'd hook up in the movie I was shipping them hard from the campfire scene where Evie is drunk and I continued to absolutely adore them in The Mummy Returns.

Ivy/Harley, have shipped them for a long while and knowing they're canon atm just makes me love them all the more.

Sheridan/Delen, it's been a long time since I've watched the series but I remember rooting for them so hard and still loving them after they got together(I think they ripped my heart out several times as well).

Niles/Daphne, oh man did I root for them and then absolutely love their relationship after they got together too.

Remus/Tonks, I totally rooted for them and was initially happy when they got together, I wouldn't say I stopped shipping them I just really didn't like how they were written in the following books.

And Magnus/Alec got together and I'm happy with that and I'm still shipping them.

Will/Hannibal and Clarice/Hannibal
I was happy about the former (the tv ending was perfect), didn't quite appreciate how the latter was handled

Korra/Asami
Started as a crack ship I wanted to happen, was very happy how it turned out

Ivy/Harley
I've shipped these two forever, never thought I'd see the day they'd be confirmed as canon. There was much rejoicing on my part. Harley and Ivy are good characters on their own, but together they're just... special

Scully/Mulder
One of my forever OTPs, happy they happened but it could've been better

Fleur/Bill
shipped them even more when they got married... my fav couple in the Potterverse

and yeah, echoing the Buffy/Spike sentiment... what a horrible, horrible development

First that comes to mind is Agron/Nasir, and yes, I was shipping them hard before they became official. There were a shitton of non-subtle hints so it wasn't much of a surprise to most people, but I was still pleasantly surprised when they happened, especially when their relationship was absolutely delightful and heartwarming. (They had a few rough patches, but nothing insurmountable.) It was a well written ship!

Also, Rick/Michonne, and there was so much beautiful build up in that relationship that by the time they actually hooked up, I was desperate for it, lol. I'm so glad they happened, and that it was so adorable in the end. They haven't been a couple for all that long, but I hope they'll have plenty more time together. The characters have so much history, and they just make so much sense together.

Some would say that Hannibal/Will isn't canon, but it is to me, and it was so good it hurts.

Oh, and from the start I was sure Ellie and Riley in TLOU DLC were going to be gf's, but it was so well done and I loved it.
