Baking Soda in the shoes works for me. I just dump a bunch in the shoe, let it sit for as long as I can (Overnight usually) and dump the excess out in the morning. A less messy alternative would be inserts with baking Soda/Charcoal in them.

If you need new work shoes, there's a website called "Shoes for Crews" where you can get water resistant work shoes/overshoes at. They're a little pricey, but worth it in my opinion.
