Nausicaä of the Valley of the Wind and Bone (the Jeff Smith comic) are both examples of the plot revolving around a pair of absolutely brilliant female characters in the middle of a sausagefest.

Strangers in Paradise might be worth a try - I love the characters, but I'm not too crazy about the writing there.
