I can't speak for others who like the pairing, but I know quite a few people who DO put a lot more thought into the pairing than "omg, hot guys must fuck," and I can tell you my reasons for liking the pairing.

Personally, I like the idea of alchemists feeling like they have an obligation to change the world because of their abilities, and because of this sense of "grand purpose," they incapable of living normal, happy lives. We've seen Tucker destroy his family in the name of science. Hohenheim abandoned his family because of alchemy. Izumi is unable to have the complete family she wants because of alchemy. So here we have Roy and Ed. Roy is on a mission to become Fuhrer and save his country, and Ed is on a mission to restore his brother's body.

Even through all the bickering, it's apparent by the end of the series that Ed and Roy come to understanding. They have both misused Alchemy and they both share a sense of "grand purpose." They both know tragedy and try to spare others from the horrors they have witnessed and the pain that they have caused. In my mind, they are the soldiers who wake up in the middle of the night screaming and can't explain to their spouses why. Unless you've experience war, there's no way you can understand. Roy can understand Ed in ways that a person like Winry wouldn't be able to do, and Ed can do the same for him. It's like...they find a shred of comfort in each other and just dig into each other trying to hold onto it.

That's how I like them anyway! It's not some hidden relationship throughout the series, but rather something that develops the more they learn about each other. I also like Roy being someone Ed can take his aggression out on, and ...well geez, there are a LOT of takes on this pairing, and LOTS of ways it appeals to me. I could spend all day. (But I won't)

Also, you mean to tell me that back and forth about Ed being Roy's "dog" didn't seem the least bit like slashable subtext? :P
