I have yet to have anyone say I'm a "terrible person" for shipping a certain pairing, but I have come across a few people who can't really see the appeal in certain pairings I like.

Either way, though, if I got a comment like that I'd just shrug it off and be like, "Well, that's your opinion, there's the back/block button" and leave it at that. Or ignore them, if possible (though, generally speaking, I know how tempting it can be sometimes to want to respond to the assumptions somebody makes about you/people like you :p).

Do you think there's such a thing as a ship that shouldn't be shipped?

No, because it's fiction and shipping something in fiction =/= approving of it in real life. If I REALLY don't like a certain ship I'll just ignore it and focus on the pairings I do like. Problem solved.

I ended up blocking the main annoying blogs. I just don't get where people find the energy to argue about shit like that, you know?

Good move. Better to just spare oneself the headache, yeah.

I hear you on your question, too. It's a mystery. It's totally fine to not like/be squicked by a certain pairing, of course, everyone's got their personal reasons and whatnot, but yeah, some people really need to get it through their heads that they are not the almighty ruler of how to do fandom/shipping.
