The overall shape of the endings were set up in ME1. After having shown us that the Citadel is creepy Reaper tech, the mass relay system a poison pill, and that the Reapers are acting on an organized plan to subvert Council history, a confrontation with all three was necessary to bring the story to conclusion.

Of course this would involve oogy boogy space magic where millions of Reapers are neutralized in a montage of about a minute. This is a series where you destroy a warship by shooting a Turian in the face after all.
