It's basically about how people are so paranoid they think the balloons are UFOs which leads to them getting shot at which leads to neighbouring countries thinking they're attacked and this, together with the greed and hunger for power by politicians, leads to a huge 99 years long war which ends in complete annihalation. (In the original German version, that is. I think the English lyrics are a bit different.)

The English lyrics are a bit different, but if you consider them in the context of the time the translation was done, they're actually pretty clear - it's just that modern listeners are listening to them far divorced from the context of the Red Scare and general Cold War terror of nuclear war.
