Yup, the lyrics are about someone letting 99 red balloon go, one country or another pickinnthem up on radar, not knowing what they are, concluding it's an attack by another country, and the the ensuing nuclear exchange that destroys everything.

Yup.

Pretty grim shit when you listen to the lyrics. I always thought it was just catchy pop.
