I find it weird and questionable to apply it to ships.

NAYRT but I think "wholesome" can also be used in a less morally charged way to mean like... ships with dimples and apple pie and shit. There's an aesthetic sense in which something can be wholesome, and some people like that. In an entirely non-moral sense, all 3 characters in the secret are extremely, extremely wholesome.
