I mean, what's worse? An aunt and a nephew who have NO IDEA they're related, or two cousins who were raised as siblings? Is it really any better to look at someone at some point and go "Oh thank goodness we're less related, I haven't boned anyone lately"?
In general, I would say cousins is less squicky, but I could see Jon/Dany happening because they just don't know. I could probably see it happening even after they know, because they didn't grow up with each other, and weren't raised as family. I doubt they'll make the connection that inbreeding is bad for babies, but if they did, Dany believes she's barren, so that wouldn't matter anyway (even though "I'm barren and these dragons are my only children" is probably GoT speak for "I'll be knocked up next year").
