I remember seeing that episode and doing a double-take... did it really take the creators twenty years before they noticed this kind of thing goes on?

nah, they've said they chose Tweek and Craig specifically because they were aware of the large Creek-shipping fanbase already in existence

I get that, but 20 years down the road, introducing YAOI as though it's some new thing. That I don't get.

I'm pretty sure they've always noticed, but didn't really know how to address it? I mean, you'd have to be blind not to notice Kyman and Style at least. They can't really do much with either of those ships besides occasionally tossing a bone to fans, because Kyle, Cartman, and Stan are the main characters. They've got other shit going on. Making them romantically attracted to one another would probably be too distracting, not to mention inconsistent with their characterization. These ships are best left fanon, IMO.

Tweek and Craig are background characters. Making them a canon pairing does nothing to distract, or impact the show negatively. Also, their sexualities have rarely, if ever, been touched upon, so there's no reason to believe either of them aren't gay, or bi. It's hard to explain, but it works. Also, I think Creek came as a surprise to them because of how incredibly popular it's been, despite the two of them not having any significant interaction since Season 3 (they hooked up in Season 19. That's 16 seasons of them not really interacting, yet that ship sailed with a vengeance!) Like, I'm pretty sure Trey and Matt's initial reaction to Creek was WTF, which then turned into "actually, this is so WTF that it's awesome, so we're doing this." Here's some creator commentary if you're interested.
