Probably Chrono Trigger. Then again, when you get to start a new game with all your levels, ultimate equipment, and ultimate techs, it doesn't take as long to beat.

Other games I played a bunch of times... probably Suikoden and Suikoden 2, Super Mario RPG, Mario Kart games, Star Fox 64.
