My point of view is that they're separate storylines. They both exist just as much as they ever did, and I don't think it should matter to you which version of events the people who own Star Wars prefer. So go for it.

That said I also don't really understand the attachment people have to most of the EU canon stuff post-Jedi - it seems pretty dire outside of X-Wing and Thrawn stuff, and even that stuff can be iffy. But you do you.

In much the same way, I see Terminator 3 and Sarah Connor Chronicles as equally canon. (I mean, it's about messing with timelines...)
