I couldn't put my thoughts on why sometimes it bugs me and sometimes it doesn't, but what you've said here is it: for some characters I can see some flexibility and others I just can't and it's usually because their story is about them finally accepting themselves and ignoring all of it is just... really odd to me.

Also as someone who has dealt with homophobic as shit comic-fans for over a decade I've got a kneejerk response to these types of ships from that as well.
