Do you reply or engage with this person at all? I feel the whole point of fanfic is being able to actually have conversation between authors and readers. Why not try responding with what you think and were trying to convey, if you aren't already? At the very least, then, other readers will realize that you don't agree/condone.

I don't agree with the suggestions to just delete the comments though. I've only done so once, when the commenter made what I felt to be personally offensive accusations about me and other readers that were barely relevant to the fic itself. Otherwise, I think that that kind of "policing" of your fic sends a bad vibe to other people who might read/comment and hear that you're "censoring" people who don't agree with your take.
