I don't think it has to be the case that Apu, by himself, makes people do racist taunts. I think that the character is part of a broader network of ideas and stereotypes. It's not the only piece of that network, but it is a part of it, and it can't be entirely divorced from those associations - they're really deeply rooted in the character's appearance, mannerisms, etc as well as the stories about him. So because it can't be divorced from those stereotypes, it's better not to use it, even though the character also has nuance at the same time as it has racist elements.

And that's really how you deconstruct that initial network of stereotypes and harmful ideas - you push back on it piece by piece, and clear the air out behind you. I mean, I don't think it matters hugely either way - it's basically an entirely symbolic thing, since all of the old episodes still exist, and are more popular and important than any future Simpsons episode could possibly be. But it's a nice gesture, in principle.
