Haha, in the two I'm in, it actually does have reasoning behind it!

In Katekyo Hitman Reborn, parts of characters names actually come out to be numbers (Yamamoto = 'ya' and 'ma' = 8 and 0 = 80; Gokudera = 'go' and 'ku' = 5 and 9 = 59), and more than that, they're often shown in the series with their number close by to them (on a shirt, a bag, Tsuna's mittens/gloves say '27', etc). The Japanese fandom latched onto that, and English fandom followed. It's confusing, but it doesn't take too long to get, and not all the characters have number associations- not even all the main ones do. XD; It's odd, but not too bad.

In Keroro Gunso (... yes, the series with the cracktastic alien frogss), it's even easier since the English-speaking fandom doesn't often use the numbers. But the same reasoning is given- characters names break down into number-and-sometimes-letter combinations (Keroro is K66, Giroro is G66, Kururu is 966), and some of the characters are even called/referred to by those names in canon. (Natsumi's "secret identity" in a couple of chapters is "Super 723," and Mutsumi's radio-DJ alter-ego is referred to as "623"... or, rather, written as 623 since it's still pronounced Mutsumi. XD; Ouch. In the anime they even make a minor thing about his first and last names- Mutsumi Saburo- being '623-326', which just reinforces that the creators of this series are far dorkier than even the fans. XD)

And apparently in Gundam Wing, though I was never in it, the characters' names actually DO mean numbers- literally, like Duo is 2 and Quatre is 4, etc, so that one doesn't seem too hard at all to me. XD

SORRY FOR JUMPING IN, and I have to say that most fandoms that do this confuse the heck out of me, but the ones I'm actually in that do it actually... make a decent amount of sense to me, and just wanted to explain why some of us do it (though I still prefer writing out the names ♥).
