I find it odd how people here seem to assume that the parents are going to regret their name choice because the character whose name they used turned evil (or something. I don't do Game of Thrones). Reasons they very well might not regret it:
1. Khaleesi could still very easily keep being their favourite character; not all people judge fictional characters' awesomeness on the good vs evil scale. For example, the Joker is made of awesome despite being hella evil. I know, I know, he is evil from the get-go and that's different, but I'm perfectly fine with characters who start out good but turn bad, too. Just can't think of an example right now, 'cause it's usually the other way around...
2. Keeping on liking a character's "before they were ruined" version is also a valid choice. For example, I still like Drizzt Do'Urden from the early books and would happily name a cat after him, despite how shit he got in the later books. I still call him a favourite character.
3. They might have seen the foreshadowing (that I assume to have been there) and made the choice knowingly.
4. Khaleesi might end up with a different fate in the unfinished book series. If they're gonna name their now born child after her, they can't exactly wait until the next book comes out to find out. They're simply gonna have to chance it.

Now, I actually don't condone naming a child after a fictional character with an outrageously exotic name. That's the ticket to being hella bullied in school and everyone always getting their name wrong. Nah, parents should keep the fantasy names for the second or third names that nobody has to know unless the kid wants to tell. Or, you know, just name their cat after Raistlin Majere instead of naming their kid after him.
