I'm not saying that you have to see them as lovers--the reason I lvoe both these pairings is because of their friendship in canon. But falling in love with someone doesn't invalidate your friendship with them, and it's not something better--it's just adding something different to an existing relationship. Hell, my favorite type of Snake/Otacon is where they act pretty much the same after they admit their feelings/start sleeping together.
That said, I can easily see either pairing deciding not to pursue a mutual attraction because they don't want to risk their friendship, sure. But that isn't canon, either, so how could it be cheapening their relationship to have a different interpretation?
