Sorry, but the EU was never canon and Clone Wars was always canon. Nothing changed because that was always the way it was. Fans just ignored that because they wished it were different and because nothing existed to contradict the EU for a long time. But Lucas had always said that the EU was a separate thing. And it was also made clear from the beginning with the movie that started Clone Wars that it was meant to be canon.

The EU was just a way for Lucasfilm to make money off of Star Wars with minimal effort.
