I don't actually think it's meant to be a comedy beat, I think it is meant to be characterization and not OOC (it doesn't read as if we're supposed to laugh, but it does read as if it's not supposed to be a serious attempt at murder either, so we're supposed to cheer her which...gross). it is why I distrust what is supposed to be "strong woman" characterizations because it always comes across like they believe that strength is about force.

it's also a much better "if the genders were reverse" problem than OP has.

I disagree. I think it was meant to be funny. Certainly it got a chuckle in the theater I was in, and it tends to get a short guffaw when I've watched it with other people.

I also think it was meant to be an important story beat, in which Peggy perceives Steve to be womanizing now that he's able, despite having believed him above such behavior before, and is disappointed and jealous. But it's an important plot beat that is given a humor treatment. It's meant to be funny that she shoots at him to express her ire.

Ans then, thirdly, it was also a "strong woman" beat as well. But a bad one, because actual "strong women" don't throw tantrums with firearms when they're feelings are hurt.

I watched it again, and I think that while her final line is meant to be the sort of ironic stamp that lets the audience breathe, it is a breath meant to take away from the tension (the shooting, her anger and his confusion) that preceded it (and minimizes the stakes of her action). That mimics humor in purpose and so that is often the audience response, but I don't actually think it is humor, and I don't think it's framed with any of the set-ups for a joke. It has the same feeling as a fake-out in horror. You may laugh, but not because it's definitively funny.

But I am probably being very pedantic, since i watched it alone lol; marvel does a lot of those deflating balloon moments so i understand the frustration.

The unexpectedness and OTT-ness of her shooting at him, and then the parting quip, are very much still coming off as a humor to me. I don't think it needs any set-up to be a joke. I think the lack of set-up is what makes it a joke. The "funny" is in the fact that she bloody shoots at him, unexpectedly, to test his shield, because she's mad. It's the shocking directness of it that's the gag, IMO.

I think it's meant to be amusing and punchy funny, not hahaha that's hilarious funny.

I guess we'll just have to disagree on this one. :)
